Your question is not clear. All baners managed in Admin-Design-Banner Manager
If You look how to edit Main page Banner Slideshow please read this manual.

I believe  youghan solved it and this post explains how to do that.  It seems assigning groups to the banners works.  If this is the best solution - perhaps some additionally information in the documentation about banner management in multistore would be good.
