Square doubling checkout cost

When a customer selects, "Pay with Debit/Credit Card via Square (you will be redirected to their PCI Compliant server)" they are redirected to the square check out page and if they have more than one item in their basket it is doubling the cost.

For instance, when a customer orders two products it takes the order total from 52.02 on site subtotal to 104.06 on square.

Any ideas?
