Title: Copying default theme

Soooo I'm setting up a second store and I need to use a different theme so that when they user makes a layout change it doesn't affect all of the other stores. I copied the default theme in /storefront/etc. But I'm pretty sure that's not the correct way to do it.

Is there a way that I can copy the default theme and just change the name?

You should to use template cloning functionality on admin side (system->appearance).
Install developer tools extension before that.
Just unpack this folder  (https://github.com/abantecart/developer_tools_extension/tree/master/v1.3beta/code/extensions/developer_tools)into your extensions directory and install with standard way
