This must be a bug!!
It has happened to me more than once that orders disappear, and then the only way I can go to see what the person ordered is to go to the email and see the email I received when the person placed the order.

Hello. Can be two reasons:
First, you set the wrong configuration somewhere (in Global store settings or in your payment method settings).
Second is payment is not completed or failed (customer did not complete purchase correctly)
What is your payment method?

My payment methods are bank transfer and Cheque / Money Order, I manually set payment status.

The status that i set for those two payments is Pending

The Pending status is correct so customers with Incomplete status did not click the Confirm button (or less likely maybe you have some odd additional PHP cache and it glitches the same if your server is very slow).
