Can't turn off small order fee on second store

I had a small order charge enabled on my main store, and then created a second store. I have since disabled the small order charge on my main store, but my second store is still charging the small order charge. Since there is no store selection available in Extensions > Order totals, how do I disable the small order charge on my second store?
